So the question is, how could Jinn possibly be a Sith Lord? He insisted on the young boy being trained and claimed that he would train Anakin himself, even though he already had Kenobi as his apprentice. Yes, Kenobi tried to convince the Jedi Council he was ready to face the trials to obtain the Jedi Knight rank, but the point is, the Council could sense darkness within Anakin. Jinn had to of sensed it as well due to the sudden separation of Anakin and his mother, Shmi Skywalker Pernilla August. Anakin already had high emotions, because of the bond he had with his mother, which is the reason why Jedi are usually taken at birth to begin training. Furthermore, he eventually fell to the dark side of the Force.
To say the Jedi Order had some issues in the prequels would be an understatement. Their adherence to structure and overconfidence in their rules landed them in trouble. Wrapped up in themselves, they lost sight of the light side of the Force; the dark side clouded their vision. They were spiraling before the Clone Wars started, and once the conflict began on Geonosis, their path descended. His willingness to be unorthodox is a positive quality. Qui-Gon understood that.

Both are wise old mentors who guide the scrappy upstarts through the first movie in the trilogy, and both die like morons so the heroes can venture forth on their adventures without the crutch of sage wisdom. Maybe if Episode I opened with someone taking Qui-Gon's daughter it'd be more exciting, but as it is he's just Diet Kenobi. Everyone around this dude ends up a turncoat. Is he really the dumbest Jedi Master ever, or could it be that he's manipulating things behind the scenes, a la Emperor Palpatine? The Dark Side has been shown to cloud Jedi judgment, after all.
